ZNF609 acts as a transcription factor that activates the expression of RAG1 and possibly RAG2, playing a role in thymocyte maturation. It cooperates with NIPBL and the Integrator complex to promote cortical neuron migration during brain development by regulating the transcription of specific genes. ZNF609 exhibits a preference for binding to promoters containing paused RNA polymerase II, contributing to the upregulation of genes like SEMA3A, NRP1, PLXND1, and GABBR2, among others.
